Using two customized inspection types of the same origin won't impact since they are triggered for same movements. You can change the preferred for one and then another still the inspection lots would be generated if there is no change in movement.
Movement type changes when there is any change in process. I also feel along with Craig and Nitin that you need to give details of the movements in both processes.
